This is a rather difficult question to answer, as I am sure you will get a variety of different answers depending on who you talk to. For my part, my experience with AquaClear Filters is to suggest using the intake about an inch to two inches above the gravel depending on the size of the gravel. This is the level that much of the waste that is still suspended will be removed when the siphon is able to pull it in.

We also see no real reason that drilling any holes would do any good as far as better filtration is concerned. Extra holes might trap fish, you must ensure that they are smooth and cannot create lesions, and will weaken the overall siphon power at the normal point of entry, if they are effective at drawing water into the input stream.

In general, the actual configuration of the AquaClear has been seen to be the most effective and efficient there is available. Although you can experiment, I doubt you will find a better cleaning set-up than using the input siphon strainer about an inch above the bottom. This has been seen to be the most effective in the long run.
