Cycle may be added directly to the aquarium water.

It also may be added to a filter directly to ensure the bacterial team is placed in proximity to the filter media.

The real answer is that it can be added to either place, directly to the aquarium or if the filter intake is accessible, placing the cycle dose at the intake will get the team to the media in the most efficient way. The bacteria will populate any and every clean hard surface in the aquarium over time. Dosing into the filter intake just gets them to the best living conditions where oxygen and water flow are abundant, more rapidly.
